Antara Alarm / starting Issues

I have recently fitted a replacement engine in an 59 plate Antara 2.0 after being off the road for about a year. Everything went in well, all electrical plugs have been put back in the right place. Went to start it up, starter clicking. Replaced the battery as it wouldnt hold enough charge to start a smaller vehicle. Starter still clicking and alarm going off. No matter what i do to key fob / lock alarm will not switch off. I have turned off internal sensor on the button in the roof console. I connected the battery direct to the starter, this turns the engine over. Therefore no issues with starter. I have checked all wiring plugs and connections all ok. Alarm just will not turn off and engine will not turn over, just clicking.

Can any one cast a light over the darkness to help identify what the issue could be?

Your immobiliser is no longer recognising the security chip in your ignition key. If you have another key, try it. If not, you'll need to get the immobiliser / CIM module re-programmed.
